So I noticed as soon as I entered Beregost, there was intense lag. At first I thought it was because of the new npc guy who always talks about his flail, but I learned it was just the files. I didn't do generalized biffing in the BWS because I was afraid it could break several mods.
Now that I've installed it, I noticed the lag has completely dissappeared. My only question is this, since I didn't install it in the BWS, will this cause any problems?

No, no problems what so ever. 
The only reason not to install the Gen_Bif in BWS games is if you intent to install mods after the BWS is ran, and then you should still install the Gen_Bif by hand, ...after everything is installed, the reason being that you just generally biff more files, as you can't install the mod twice, the game loads and starts faster, ad the mod was made by our previous weidu.exe updater and it has never caused what you describe, so ...

No reason to do it by hand, just have the BWS pause before g.biff and install all your custom mods and then un-pause the BWS.
In any case, I would say it is pretty save to just let the BWS do the g.biffing even if you're going to install a few mods afterwards.
Having the files of a few single mods in your override probably won't slow a modern (or even slightly out-dated) machine down in any noticeable way.
