I've run into a little problem, NWN2 unlike NWN levels up the npc and I can't go back and change some of their feats and stats. Is there any way to keep them at a lower level until I get a chance to pick them up?

Unfortunately not that I'm aware of. You can, however, perform changes to all NPCs using the savegame editor. As far as I know, you can perform these changes even prior to them joining you, too.
