It's my understanding that installing a mod, and changing the game files, while you're in the middle of a game is a bad idea.
I don't suppose I could get clarification of this from someone "in the know"?

It depends on the mod and on a number of factors; the best bet is checking the mod readme (and, if it doesn't provide information, assume that the mod should not be installed mid game).
