Obviously you haven't done what the FAQ says to do with the last lines... the "CD6:=C:\GOG.com\Baldurs Gate II\data\" is never used by the game... as the game only had 5 CDs !
And this is how it should be set up with the info I have been passes to, for the rest of the file:

CD1:=C:\GOG.com\Baldurs Gate II\data\
CD2:=C:\GOG.com\Baldurs Gate II\data\
CD3:=C:\GOG.com\Baldurs Gate II\data\

CD5:=C:\GOG.com\Baldurs Gate II\data\;C:\GOG.com\Baldurs Gate II\CD5\

Also make sure the bold line in this is accurate in the same file:

[Program Options]
Debug Mode=1
Installing=0
Install Type=3
BitsPerPixel=32
...

Also I would like to point out that the game folder is probably best to use the original name, so not "Baldurs Gate II", but "BGII - SoA"... there's a mod or two that want it to be so...

Now, to questions then:

However, when I looked in /data I saw that there are a couple of files named for CD3, and a couple named for CD4. Specifically,
CD3CreA2.bif
CD3CreAn.bif
CD4CreA2.bif
CD4CreA3.bif
CD4CreAn.bif

That's it... though i don't know if there is any significance to that.

Well, is there a "data" folder inside the C:\GOG.com\Baldurs Gate II\data\ -folder ? Cause that's how it's in the original game... the CD2's content has just the "data" folder and the "movies" folder, nothing else... the same is for the all CDx directories, except the CD1 is actually in the "data" folder... the HD0 counts for that.
