Clipping issues...

Sometimes I get vertical black lines playing around animations in BG:EE. I don't always know why. They look like the edges of rectangular BAMs, and sometimes that's what causes them. BAMs that are played as "Blended" but whose frames have black backgrounds will on occasion do this, and then they have to be extracted to a folder and made transparent by hand. But sometimes characters' avatars themselves appear to cause it. Is this a problem with the Enhanced Editions?

The .bam's have a color palette, and the second color is assigned by the engine to be the transparent color... and if they don't have that correctly set in the file, it will screw up the transparency.

I don't think this is the reason. The transparent color has only been an issue for ground icons.
