A container such as the bag of holding is actually identical to a store (STO file). In oder to keep trace of what the store sold you or bought you (or what you put or picked in the container), the current STO file is stored in the SAV file in the save game directory.
With NI, open your save game, click on the SAV file. NI will display the list of files contained in the SAV file. You have to extract them all (uncompress, as it is called, I think). Then you are able to edit them and create an updated SAV file from your modifications.

First, you have to go into the save game. Decompress the Baldur.sav file. Then you need to look at the .sto (store file) with the same name as the item's filename. For example, to find out what's in bag01.itm, you need to open up bag01.sto. The items within the container are listed under the "Items for Sale" section. That's it.
