How important are "missing files?"

While trying to solve a problem with getting into Haeball's tower (solved! Thanks SBB!), I downloaded NearInfinity and had it check for "missing references." Well, 8700 hits later . . .

Anyway, there are a few areas it couldn't check because it couldn't find them in the first place, and a few other things that looked like "showstoppers" to me in terms of game continuity (i.e., if you walk "off the edge" of the map, BG seems to dump you to Windows & let you shut it down from the task list.)

Are these files important? Any idea where they came from (which mod)? Something I did wrong to make them go away, or are these issues with the other mods? (Since they're missing, I can't do a DOS directory search & find out what folder they're in.)

If I knew which mod created the file, I'd just post lots of messages in other forums or look in the other forums, but I don't even know where a lot of these came from. These are only the most important-looking ones to me -- I ignored missing .CRE's, .WAV's, .BCS's, etc.

My installation is essentially the same as this:

but I didn't install all the NPC's (he has a LOT of NPC's) and I installed "The Grey Clan Episode I" after step 8. Needless to say, I haven't gotten to most any of the mod's yet (although I did play through Sir BillyBob's Restenford thing once in a previous game).
