Ok, so aVENGER, the BWP Cleanup.bat isn't supposed to be run until you've fully tweaked your install and are satisfied with it So, will it still break stuff if used after everything's installed??
It doesn't remove 2da's from the override btw

It will, as the file is needed on subsequent (re)installs.
It doesn't remove 2da's from the override btw
That doesn't matter, you'll get a "Unix Error" and the mod installation will fail if that file is not in the appropriate folder. As noted earlier, RR#EVAL.2DA is an integral part of RR and aTweaks, and deleting it breaks both mods.

But like I said, the Cleanup should only be run once you're completely satisfied with your game and don't intend to tweak it further. So, reinstalling any mods (including RR and aTweaks) is not supposed to be possible (since the Setup-*.exe's are also deleted )It will, as the file is needed on subsequent (re)installs.

The .bat's just a last ditch effort to save space is all
@Vampire Killer: No you've not But we're warning you to NOT run the Cleanup.bat (it's buggy in the sense that you can't make changelogs if you use it )

I understand the intended use, but it can still break people's installations if used improperly.

As far as I know, Cleanup.bat is ran automatically by the Big World Installpack. Judging by the debug files which Vampire Killer attached, I'm guessing he accidentally activated it since RR#EVAL.2DA is clearly missing from his RR folder.
