Did the mod play as intended? Is it possible that there is no interation between Ninde and Bodhi at the final meeting (when you get to kill Bodhi...) and between Ninde and Imoen (who has now his soul back?)

Also, Ninde asked me how I wish to be buried.
I answered her that I wish a tomb in Candlekeep, then she asked me to take full advantage of my heritage, but I said her that these taint of darkness are not liked by me. Did I break the romance?

If the romance isn't committed, there won't be a Bodhi encounter, no. I don't think you've hit the point where it commits yet.
I don't think you've broken the romance, though I couldn't say for certain.
