When talking to Officer Vai she thanks for bringing her scalps, then opens an empty store and does not take any scalps.

I had Jaheira saying lines (like when they complain about the weather etc, not dialogue) from the Shadow Theif quest in BG2 while running around in the Firewine Bridge dungeon. Happened twice, first said something about getting documents from Renal's safe, then somwthing about him hiring the Night Masks.
(/edit: Probably the bug mentioned in the known bugs thread, "Corrected bad string references in the soundsets of Jahiera and Minsc")

You mean you can't sell them to her? She won't take them, you must sell like in any other store, 50 gp for each.

Oh... Well, I'll blame the, in my opinion, kinda misleading dialogue then "I'll take all the scalps you have". I understood that as she'd just take them off me. Ah well, thanks for clearing that

Also, the store of the temple of Helm in Nashkel has the title "Temple of Yondalla" or something like that.

Yes, I can see why that is happening. The Temple of Helm store is exactly the same as Alvanhendar's Goods, which is rubbish from BioWare.
