I had G3 Fixpack, Edwin Romance, Nathaniel, and G3 Tweakpack installed, in that order. Then I decided to remove the NPC mods, so I uninstalled all in the reverse order, and put in G3 Fixpack and Tweakpack again. Somehow when I started a new game and went to the Docks district, Nathaniel still got spawned and asked to join, except there's no audio as sound files had been wiped out. Besides, I can still load up old savegames with him and his portrait still appears...
Unfortunately I can't provide WeiDU logs anymore as I ended up even removing BG2 altogether last night, then reinstalling everything again. Sigh. That's before I learned how to do Multiple Installs...

Can't speak for Nathanial but I always use this method for uninstalling/reinstalling between runthroughs.
The one time I experienced weirdness was when I forgot to delete the override folder and merely copied the new one over (which left some older files there). I had Unfinished Business installed previously so Suna Seni was till in the Copper Coronet, but spoke garbage because her dialogue files were gone. Silly me. So perhaps there's some Nathaniel-related stuff in your override folder as well.

Thanks. It must be something in the override folder then...
The uninstalling/reinstalling was really a pain like so many have mentioned. From now on I will always keep a clean install...
