Having said that, I don't quite understand whether your idea allows for me to "deposit" Flail of Ages in the Government District and then picking it up in Brynnlaw later on. The item can't be in several places at once, and I don't think it's practical (or even possible) to make copies of it. Sure, I guess the "storage facility" can move all your stuff at the same time as you leave Athkatla, but there are logical and economic inconsistencies with that notion too. How would they know that you're leaving? What are the costs for the shipping of all those items?
I fear that it won't be feasible to have this kind of service available to the player. If it's going to be both convenient and make sense at the same time, the cost for the player would be very steep. And I can't see my protagonist coughing up that much gold for something he can do himself without any cost--especially when it would be easier than having to visit the facility when wanting an item.
If this idea is just to have an early-game substitute for the Bag of Holding, then I would rather suggest using... the Bag of Holding. Adding it into a store in Athkatla (say, Ribald, for example) would be easier from a modding perspective and more plausible as well.

Great idea, by the way. I recall that G3 Tweaks doesn't add Bags of Holding early, only potion bags... maybe a mini-mod, people? (Only Bag of Holding, no extra Axes +5 or seventeen new dragons in Bridge district). I'd play it. Er, when I play BG2 again, that is.

A "bank" usually involves lending and depositing money, which I don't think it quite what you want here. "Safety deposit box" or "storage facility" might be a more accurate term for your idea.

I started working on making such an item and am having reasonable success. The only issue I have right now is with the area script which sends you back to where you came. Once, that's done, I should be able to start testing.
